There hasn't really been many moments where they could interact (or would have to) til now and, to be fair, Misaka has probably known about Last Order for a long time (as others have mentioned since OT12) and to her, Last Order is the Command Tower of the Misaka Network and Sister, nothing really more to it than that which would require confrontation.
