What exactly makes you so sure it's exclusively for Fate? Why are you assuming the worst for Saber in UBW? She wasn't seen again after the Grail was destroyed because she wasn't the focus for the route. All that means is that we can't tell what happens to her.

So this is the scene where Saber disappears. Like I said before, they try to make it seem like Saber comes to the same conclusion as she did in Fate, but its fundamentally different. In UBW, the only thing she comes to realize is that if you hold tight to your ideals until the end, you'll eventually find some sort of peace, and I'm not even really sure how she came to that conclusion. In Fate, its a very clear struggle between Shirou and Saber's opposing opinions, and in the end Saber gives up on her wish as she realizes its
wrong. She learns to accept reality and move on.
Both routes end up with the same basic outcome, but the route that they take to get there is completely different.

As was discussed on just the last page, this was a tell towards a fundamental flaw in Shirou's character and one of the main pieces that made up his persona. It was a very relevant and pervading plot point in all three routes. It wasn't even close to being shoehorned in, it was literally one of the central themes of the entire work.
