Let's not forget that Alto's shot was aimed directly into the breach that Klein had already created. I don't think we have enough information to conclude what would have happened if Alto had been shooting an undamaged spot, or if Klein had managed to get off two shots into that spot instead of one.
The regular yellowish Vajra ships aren't as well-protected as the red ones either; we saw in episode 1 that the VF-25's gunpod was perfectly adequate to take them out. The NUNS VF-171s were being outmanoeuvred so badly they couldn't score any hits, so their guns were irrelevant - they could all have been equipped with liquid-plasma cannons and they'd still have been wiped out.
